I sometimes wonder if we just miss it because we now view the stories as very serious. I remember a video speech by a psychologist who took an allegorical look at the Adam and Eve story. Rather than see the line where God asks where they are hiding as an incongruity, he says that listeners at the time would have known that God should know everything, and that his acting as if he doesn't would be some comic relief. That's the only one I can think of, but humor is cultural, so maybe we are missing a lot of the jokes.
